3.9 for simfile editing and 5.0 for playing.
The only real issue I have with 5.0 is the really slow initial loading times.

I still use 3.9 mostly for making simfiles...because I'm too lazy to mess with both stepping modes in 5.0 and up.

Each have their own advantages for me.
3.9- This can run the themes and has downloadable noteskins (I don't know if SSC/SM5 has that as well) - If I ever go to make a stepfile, I can rely on 3.9. SM5- The gameplay is more smooth in this version. - You can select between how many keys you want to play easily (even though I only really play single (4key). |

the percentages are based on raw score and therefore are more meaningful than the machine scores (which are hilariously broken in the newest version of sm5 anyway)

I don't even know why people liked machine scores in the first place, they pretty much tell you nothing aside from higher numbers being "better scores". Percentage is far more useful to a player than machine score ever has, or ever will be.

sm 3.9's gameplay does feel a little more raw which is something a lot of people have gotten used to over the years
but sm5's fluid motion doesn't take much time to get used to

sm4 was basicly trying to bring sm to the next level and fixing all the bugs that came when sm was in active devolpment like with 3.95, in 3.95 there are a load of bugs because it was basicly everyone trying to make sm more advanced but adding stuff half assed, so there was a load of broken code, like it is more advanced than 3.95 as in it has an updated smo protocol which is still used in sm5, and it does have lua (cvs ver and alpha vers), but lua was massive disliked, and the amount of bugs just ticked people off to get it, chris danford tried to solve it by making the beta series which used ini files like the 3.9 line, but it was still shuch a mess, and after sm-ssc got released which had an active team and a load of fixes, chris basicly gave up on the 4 line and it got left behind and unfinished, sm-ssc was basicly sm4 alpha+ as in 3.9+, but with a load of changes, and in the end it got accepted as sm5
