It's stupid hack but it works. That sounds like the most likely culprit, so try using a longer movie.

I'm so glad to hear it made a difference! When you play a movie in VLC, "hardware acceleration" is enabled to help decode the video using your graphics card in addition to your CPU. This affects all software running, including the Flash Player standalone.

That's really annoying :( Especially considering you are playing on the Velocity engine, which tends to run much smoother on average. I have a suggestion that is going to sound really silly. Try playing a movie in VLC or any media player while you play FFR. Try R^3 and the Velocity engine. If it does work for you, I can explain the sorcery behind why. :)
