I don't really have a game that's overall scary in mind atm, but I do know that some of the freakiest easter eggs/hidden secrets I've found to be in Game Boy Camera. They typically occur when you get error messages relating to camera operations.

dead space 1 is the only one out of the series that is even remotely scary. once you get used to the formula of jump scares and shit popping out at you, you begin to grasp exactly when these situations are going to happen and at that point there is no real surprise, lol. but just the idea of wandering through a spaceship without power all alone in the dark with shit popping out is I guess suspenseful in itself.

ds2 becomes more of an action game, but it isn't really scary when the first weapon in the game (plasma cutter) is the most op broken weapon in the game. you can tank through the entire game using only that weapon and nothing else, lmao. still worth playing though if you get through ds1.

don't bother with ds3, I gave up like halfway through the game because it's become pretty much a call of duty game.

also someone mentioned fatal frame, which I'll also recommend.

heard some crazy shit about outlast +1 to that. super bummed they cancelled the new silent hills game till further notice it looked like it was gonna be pretty damn good

for a time hideo kojima’s name was still attached to the silent hills official site, but today konami has removed all traces of the developer’s presence. Where there was once a kojima productions logo, there is now just a blank space.

WTF konami.

^ Konami has also removed Kojima from Metal Gear 5. Their relationship has soured over the years.

Also, to answer the thread, Dark Colony wasn't a scary game in terms of game play but the art always creeped me out. There are also some horror Flash games on Newgrounds which I have been playing lately, and while I can't remember their names individually, there's plenty of them on there with really good scare factor.
