You can tell by my avatar that Bowser is my favorite lol. But other than Bowser, I guess the Shadow Queen from TTYD since it was a good battle with awesome music to go with it.

My favourite boss from the Paper Mario series is definitely Doopliss. In the other Mario games it's a tie between Ludwig Koopa and Eyerok.
