Let's go in chronological order.
RBY: Holy fucking shit, Misty's Starmie. If you didn't pick Bulbasaur, you'd better pray to god that you went to the trouble of raising a Viridian Forest Pikachu, and even then you'd better save him for after Staryu bites it. Poisonpowder is also a good idea here to put its rampage on a countdown. Yellow Lt. Surge is a nasty surprise to those expecting a rehash of his pathetic RB version as well. GSC: Whitney is in the same boat as Misty. Miltank will fuck you up big time unless you raised your Geodude/Onix to absurd levels or traded for the Machop (and proceeded to grind the hell out of THAT). Morty and Jasmine weren't pleasant either, the former with an incredibly fast and powerful Shadow Ball right when you're starting to phase out normal-types and the latter with a nigh invincible Steelix with Sunny Day to screw over water attackers, but Whitney stands out in the story progression. Of course, everyone craps their pants at facing Red in the deepest part of Silver Cave, especially considering this generation was the height of Snorlax's power. Stick to fundamentals and you'll prevail, possibly also exploiting his Blastoise's Rain Dance to spam Thunder. Silver totally had it easy this time around because of the version-exclusive Skarmory, who has never stopped being awesome at what it does. RSE: Probably Salon Maiden Anabel for me because I have yet to even REACH her, but Wattson and Norman are some definite stumbling blocks in the story mode. Both of them are incredibly tough and powerful, Wattson with his Magneton and Norman with his Slaking. Wattson's hard as hell if you picked Treecko. Ruby/Sapphire there's an exploit in Norman's AI where he'll try to spam Focus Punch if he sees a juicy target like an Aron. Just keep spamming Metal Claw and he'll go down eventually, and you might even get some attack boosts in the process. As for Winona's Altaria busting out Earthquake...what the hell. DPP: I've heard some people moan about Fantina's Mismagius, but the final battle with Cyrus in the Distortion World stands out to me for its difficulty. Obligatory nod to Cynthia because Garchomp is just that badass and has a great supporting cast. A Staraptor/Luxray Intimidate loop is probably the easiest way to cheese said dragon to the point that you can actually weather his blows and start taking back control of the match, though Dragon Rush miss hax helps as well. BW1: Ghetsis is rough in both the original and the sequel, but then again, he's supposed to be. I think Black 1 is easier than White 1 because Krookodile can switch into N's Zekrom's Fusion Bolt with impunity and lower his attack at the same time with Intimidate, and his Dragonbreath is weaker than Reshiram's. Also, brick shit part 2 when you walk into Cynthia's vacation home. BW2: Colress would be harder if he wasn't so fascinated with steel-types, but his use of competitively viable builds like Life Orb Magnezone and Leftovers Rotom-Wash with Volt Switch makes him worthy of mention. It's clear that Game Freak has been taking notes. Iris's Haxorus is incredibly hard to stop with its combination of speed, attack, and move selection. Focus Sash ensures it gets off a Dragon Dance and Mold Breaker means that it laughs at your Magnezone's attempts to tank it with Sturdy. The one saving grace is that she's quite predictable, and it seems the devs just threw Lapras in there to give the middle finger to brainless ice spammers.

I would assume Meganium(?) would have been able to accomplish the same feat. Heck any grass pokemon with Sleep powder/Razor leaf and a decent speed can seriously cause a lot of damage and almost never get hit by things slower then them.

The Rocket in R/B in Mt. moon with the level 16 Raticate and hyperfang.
The first time playing through the game I totally was not ready for him. Hyperfang one shot basically everything I had at the time.

RBY: Lance and his Dragonites. Those mother fuckers. GSC: Red obviously. RSE: No one was worth noting here. DPP: Cynthia's mother fucking Garchomp caused me more resets than Red ever did. BW1: Surprisingly enough, I had more trouble with Final N than I ever did with Ghetsis. So N wins here. (Archeops made me reset several times.) BW2: World Leader's Tourney. Where all your nightmares come to life, Falker's Roost, Whitney's Miltank, Norman's Slackking, Brycen's Crygonal. And the worst offender? Whitney's Blissy. FUCK that thing. (I'm pretty sure my siggy currently makes this obvious as to why, being my love of the Special Attacking pokemon.) PS: I need no help.
