I've always been of the opinion all non submitters should be DQ'd immediately

unless a mina is involved, in which case he should get a free pass

So if 450/500 people in D1 don't submit, I should just DQ 450 people and then still run 9 more rounds with them?

But for srs, I think you should DQ anyone who doesn't submit. The only problem is that you would have to readjust how many people will meet the cut-off for the following round each time (I don't think you want to simply reduce how many rounds there are for each division, since even then it would probably change as the tourney goes along). If you're fine with taking care of that, then there shouldn't be any problem.
