Not so much a scene as an entire episode. Samurai Champloo's episode about Jin falling in love with a prostitute.

omg yes. that was depressing.

1: when L died in death note
2: end of evangelion, when shinji chokes asuka, and then they are lying on that rock island and she rubs his face. i cried for 3 hours straight.
3:the episode of cowboy beebop: the real folk blues (which i think was the last one) was the most depressing thing ever!
4:Everything related to gunslinger girl is depressing
5:many full metal alchemist episodes made me weep. such as the one where ed and al tell teacher that they tried to bring their mom back to life. and the one untainted child.

This is probably pretty dumb, but the best one I can think of at the moment is in "Shuffle!", around episode 22, where the past memories of Kaede and Rin are unfolded, and Kaede comes to realize the fact that she can't be Rin's girlfriend, as much as she wants to... it's so sad!!!! >_<

oh this is such a hard choice to make but i would probably have to say when Light dies at the end of death note. you knew it was going to happen but it was still sad.
