Probably some of the SNK bosses, or Shao Khan in MK.

Wizpig from Diddykong Racing was brutal when I was little. There's almost no way to beat him with the standard characters unless you know about the 'tap a button' trick.

RPG bosses...out of the final fantasy bosses, Omega/Shinryu are definitely the hardest in the series. Yiazmat takes the cake for most tedious.

I still have yet to beat the game. Maybe someday D: Some of the levels are 10x harder than the bosses though.

Pikmin 2 - Man-at-Legs. Giant spiders do not need laser-guided machine guns.
