Everytime I play, I do a rough count of how many i missed, but when my score comes up at the end, my misses count is way higher than i had predicted? What gives?

Because there are a ton of arrows in each song, and you probably are not very good. I am not that great either, I can get on the top 50 for some songs, but not farther.
Well, in songs like Terror from Beyond, there are over 500 arrows (514 in Terror itself). When you estimate, you usually are just, uuhhh, estimating. You don't see all of the fast arrows you miss, and obviously don;t count them. I had that problem. Now I can predict how many misses I got within 3 arrows on either side. Usually, I am dead on (usualy, I FC songs, but....).
You will get better. You have options though. (A) COUNT how many misses you got, (B) Wait until you get good at estimations, (C) REALIZE how many arrows there are in a song, and (D) Full combo everything you play. Its really that simple! :)
