I've went through phases where I'll notice my hands are doing weird things while playing. In fact, recently I noticed that my middle finger and ring finger on my right hand rub together a lot and no matter what I try and do to correct it, it continues to happen (similar to your problem). I find that continuing to focus on that is a slippery slope and only makes playing more and more uncomfortable; the best advice I can give is to focus on other aspects of the game (notes, timing, music, etc.) rather than what your hands are doing.
If the problem is too great in terms of mentally coping with it, as a last resort you might have to re-train muscle memory and find some way of keeping your fingers from doing that. Have you tried keeping your wrists stationary while playing? Your fingers should stay in the same spots when you firmly anchor your wrists. Another thing you could try is have a concave key setup even for just the one hand (for example q,a,l,p) without turning your wrists inwards so that your middle finger starts further away from the palm than normal.
