                When I was going for my first quad, I noticed that MS was affected by where I got perfects...notably, that it affected my score more if they were later on in the song. Maybe the same thing is happening here in that he MAed the ending?

                    This is exactly what happens. The place where you get the everything affects machine score. For example: A machine score for Person A, who has a 50p BF, may be higher than someone who has 25p and a miss, especially person A got the perfects before the middle of the file.
