They all count, just some don't count as public ones.
Any Token song doesn't go to your average rank, public AAAs/FCs. -

If it's a token (skill, achievement OR support) it is not considered a public song; it still records your information, but you can only see it if you've subscribed to FFR.
Every other place a song can appear in (including secret and purchased) is a public song and will fill the AAA/FC meters.Patashu makes Chiptunes in Famitracker:

All Tokens. Skill Tokens/Tokens. Every thing that has Token don't count as public FC/AAAsComment
