In that particular case I'm technically not sure, but in my own personal opinion, I have found that I do not have difficulties identifying notes coming from columns, so column based coloring offers very little to me. Rhythmic coloring gives you information about the rhythm, which often times makes reading the rhythms very easy.

That being said, StepMania/FFR/Etterna are communities that have developed to adopt and utilize color theory in their charts, so selectively playing charts from these communities using non-standard coloring does mean you might not be getting the most out of some of these charts. Fortunately, that's only a small subset of the charts available to the community and the loss isn't extremely significant.
