What about Star Ocean: Till The End Of Time? Well, I guess that's really a Tri_Ace/Enix game, but then Square and Enix combined, so I guess it's a Square RPG....
The battle sytem is real time, and there's multiple endings.... so that's my favorite RPG, period. Of all time.
