Gruntilda's Lair was already submitted to FFR, so I am wondering whether this song has permission too. Thank you in advance!

No. The Gruntilda's Lair we have in game is a remix, not from the original Banjo-Kazooie soundtrack. As far as I know, we do not have permission from the makers of BK to use their game music.

In that case, how do I obtain permission? Do I just e-mail the company and ask?

Yes. It's usually best to let them know the intentions of using their music (for a flash-based rhythm game that's non-profit etc.).

I just e-mailed the company and explained about what this website is about, so hopefully I'll obtain permission.
