I can tell you that my least favourite game ending is the first Borderlands. I was so disappointed that a game with such awesome gameplay had such a shit ending.

Fallout 3 was somewhat disappointing too because

I'm still partial to the ending of Wild ARMs 2, just because it was the first RPG I actually finished and it took me YEARS to do. Both Legend of Dragoon and FF7 blow it out of the water though. Both Portals have their charm to them as well. VVVVVV was really cute. Some others like PSX Spyro(s)/Crash(s) hold nostalgia value.

Autumn isn't much of a final boss, especially after the huge battle with Liberty Prime and getting to the purifier. Fortunately the Broken Steel DLC provided a better ending than the main game.
