In addition, it's really offsync in resonance. Is it because it was an .mp3 I made off of a .wav myself with Audicity?

The issue appears to be with the MP3 file you uploaded. The flash player setup doesn't appear to handle 48,000 Hz songs very well, as far as can be noticed.
Right now, it's probably best to avoid using an MP3 that isn't 44,100 Hz @ 128 kilobits per second for compatability's sake.

What should it be sampled at then?

It happens. If you get a chance, you should probably try uploading it again and seeing/updating this topic about if changing your sample rate fixed the problem. :)

Would building the mp3 from scratch again (that is, using winamp to rerecord the .spc as a .wav, then going into audicity and encoding it as an .mp3 with a different hz) throw the gap off, though? I heard fooling with music files can.

I would think it'd work correctly, so long as the program you used to make the Sim File played the song correctly too.
